ATB and Repository Release Notes

Version 1.1 (24-08-2012)
    - ATB algorithm
        - Updated bond and angle type assignment routines to improve output
          consistency. Those types which have been assigned with more relaxed
          matching rules are flagged as "matched closest". 
        - Corrected dihedral angle calculation bug (the bug only effected CNS output).
        - Implemented a GROMOS-to-CIF format conversion routine.
        - Added an intermediate level of QM theory to the standard pipeline with its own
          maximum atom number cutoff. "Intermediate" topologies have been generated with 
          ESP charges and the geometry is optimised with B3LYP/6-31G* level of theory in an implicit solvent. 
        - Maximum atom counts for different levels of theory have been set at:
            "Initial guess" -> 300
            "Intermediate"  -> 50
            "Final"         -> 40
        - Error handling and reporting has been updated both for users and admins.
        - PDB file atom names are made unique if not already so.
            
    - Repository and Website
        - Website has been migrated to Centos 6 OS running on an Intel Xeon processor with 8GB RAM. 
        - Standardization of website layout and colour scheme.
        - Grouped forcefield file download links in tables and paired them with relevant pdb files.
        - Added a direct indicator to the molecule infomation page for the level of QM 
          theory used to obtain the topology: ATB (initial), ATB (intermediate) and ATB (final). 
        - Added InChI molecule representation to molecule information page.
        - Implemented a new routine for checking whether a submitted molecule already exists in 
          the repository; matching is now based on: formula AND charge AND InChI.
        - Add version release notes to the about tab and implemented an automated way of updating
          both the release notes and version number.
        - Addition of CIF file format to repository both for all atom and united
          atom formats and in a compatability version and all-information version.
        - New forcefield files can now be added to the forcefield tab simply by placing them in the 
          relevant directory.
        - More user account management control has been added to the admin pages.
